We are new in the field of bioinformatics and developing a software related to molecular biology. As our lab is still in the early stages of establishment, we are facing many problems related to the important decisions to be taken while considering pros and cons of every aspect. I would like to ask a couple of questions to the scientific community and will be highly obliged to receive any feedback. My questions are:
1. Which is the best way to make the software available to the users? (with regard to acceptance)
2. Which journals are appropriate for publishing such work?

Now a days Molecular biology is heavily relying on softwares, right for designing of primers, to analysis of massive genomic sequences and prediction of 3D protein structures. RNA structures etc. Since you are starting, you must collaborate with a Molecular Biology/ Genomics/Proteomics group and start understanding their computational demands and problems, then try to develop softwares to address those problems. This approach will help you to develop useful soft tools.
You may explore the following sites ho have an idea about molecular biology oriented softwares and computational tools. There are n number of reputed journals that regularly publish good quality work related to your field of interest.

Agree with above answers. Also in my experience i have used a lot of softwares that are linux based and are used for high end data analysis. You can develop a software for a problem, publish it in reputed journals and post the source code of the script on GITHUB for free. That is where we get it. Providing the source code helps as the end user can modify it to his need (if necessary)
