Hello. I produced a microscale dual chamber MFC that use bacteria and ferricyanide. Total volume of MFC is 646 uL.
When I connect the anode and cathode to voltammetry correctly, the values are always negative. However, when I connect anode and cathode to the system reversely, them the values became positive!!
How could this be possible? Do you know any explanation of this phenomena?

But pay attention to what you consider anode and cathode (for a pile, the anode is + and cathode is -) . When you connect to a potentiostat for voltammetry, connect anode to WORK and cathode to REF to see a positive value for emf.

As Cornel Radu states, the best thing to do is to compare to a known device.
Sometimes due to reduction occurs at cathode instead of oxidation.
Check your microorganisms.
