What should I do? Place them in a clear subsection end of each paragraph or the end of the discussion section？
Create a paragraph in which you clearly establish limitations of your work. PLace it where more convinient part of the discussion probably befor the very last one.

The reviewers seems to want "a clear subsection within the Discussion section" with potential limitations of your work. You have to self-critique your work with limitations, reasons for caution, and the integration of your research and results in the international community.

Hello, I had the same issue recently and it was solved, the reviewer is asking for an independent section at the end of your discussion where you should expand the limitations of your investigation (he/she called it subsection because the discussion was called section). Not the end of each paragraph but the end of the whole section, which is logical because limitations and challenges are always placed at the end of the discussion or at the conclusion.
