I think defining the VTK library path is unnecessary here. Try commenting out the lines with VTK_INC_USR and VTK_LIB_USR in LIGGGHTS-PUBLIC/src/MAKE/Makefile.user, and see if compilation works.

According to your second link, defining the inc and lib directories separately is only necessary if your VTK installation is NOT in your machine's /usr folder, i.e. if you have installed it only locally without sudo rights.
