I found that MVIEW has the functionality of blast-to-multifasta conversion. It works for obsolete versions of psi-blast. But it does not work for psi-blast in the blast+ toolkit.
Could anyone let me know any other tools that are compatible with newer psi-blast versions?
Could you explain your problem in more detatil?
Which blast output format are you using? (tab, xml, etc) and which blast hits or queries do you want to retrieve fasta sequences for?

Now I'm using the text format of psi-blast. But it is easy to produce the output in another format. The real problem is that I want to convert multiple query-target pairwise alignments in the psi-blast output into a single multiple sequence alignment, preferably in the multi-fasta format.
MVIEW only works for the obsolete version of psi-blast, blastpgp. It would be very appreciated if anyone let me know another tool.
