Is there any software for formatting of the paper according to the targeted journal style?
There is no software to format papers according to the traget journals.You have to do every changes manually.
Some journals provide a template that is specific to their requested formatting. Look in the information for authors.
As Guarav Kumar said, I usually format my manuscripts manually.
Besides the option of a target journal template, which is not always rendered, you could use Scrivener to help organize your research project; it has various nonfiction templates (including APA paper format). You might go through the following link for details.

As Guarav Kumar says, there is no software presently that readily does this function. I share your frustration that each time you have to re-do the changes manually. Awful use of time!
