I have already done western blotting, but would like to detect total MyD88 levels in BMDMs using flow cytometry. I am planning on using a standard protocol to permeabilize my macrophages before staining. Can someone please recommend a clone name or reference number for a specific antibody?

No specific recommendation, but a number of sources claim their anti-MyD88 Abs will work for FC. You can find some of them by searching here http://www.linscottsdirectory.com/search/antibodies for MyD88, and selecting Flow Cytometry from the Applications filter.
