According CAT12 menu, it can use flexible factorial model to analyze longitudinal data. But I don't know if it has the same results as MLM.

You can use the 'cat_io_FreeSurfer' m file to convert your cat12 files to Freesurfer compatible ones. There is a bit of description in the file on how to do it exactly.
