There are qPCR protocols for other transposon based transgenesis vectors (e.g. SleepingBeauty: http://www.mobilednajournal.com/content/2/1/5), but I was wondering if anyone has tried it with Tol2.

We have not developed any generic Tol2 qPCR based on the transposon inverted repeats. The little work we have done is directed at the cargo and is not likely applicable to everyone. One Tol2 ITR is amenable to decent primers that may work for your application, but you would need to see how quantitative they can be in the context of the whole genome.
