I prepared an oxide- ion conductor with varying dopant content (x). AC impedance spectra were recorded for all samples whose pellet thicknesses were different. From the parameters extracted by impedance fitting, the values of grain conductivity (σg) and grain boundary (σgb) were calculated and both scaled in the dimension of S.cm-1. Is it correct to compare the values of σg and σgb for different x when the thickness of the samples can differ?

I suppose that it is correct to make such comparison.
But you should keep in mind that different x may lead to nonlinear change in the composition of grain boundaries and may change their "thicknesses". Also temperature and time of sintering influences the structure of grain boundaries.
