I see some softwares like Mimics or Amira, do a finite element meshing on the CT Scan files. Is it not possible to import the 3D output of these softwares and do the meshing in Ansys or Abaqus?

Prior to mesh generation Mimics or Amira are used to produce 3D surface models from stacked CT image data by segmentation. After meshing they also can convert the gray values elementwise to the different Young's moduli in bones. The meshing task follows after the generation of the 3D surface model. You can do it in Mimics or Amira or with your FEM software. But the FEM software, which I know, is not prepared for segmentation and cannot convert gray values to bone data.

In completing Manfred's answer, you can export a shell model and create a 3d geometry model from a shell geometry by ABAQUS or any CAD software like CATIA
But the models made with this software are always irregular geometric pieces like bones that can only mesh with tet element. Add this problem to the material problem that Manfred said. That's why I don't understand what changes you want to make in the mesh.
If you want to change the meshing technique in general, it is not possible due to the material and geometry and by doing that you will change the material assignment which is changing your result and that's a mistake. But if you want to solve a mesh problem at one point, by ABAQUS you can edit and delete elements and create a new element and assign the material to it again.
