I don't really get what you want to ask, but dyes metabolites should be present in aqueous layer. If you ask about how you extract it, first you need to consider these :

1. If the dyes chemical formula is known, search the stability of the dyes

2. Do you want a single compound dyes, or multicompound is acceptable? This question is to determine whether you should isolate the dyes first or just dry the extract
