In simulation of polarization dependent metamaterial (SRR) we use a PEC (Perfect Electric Conductor) and PMC (Perfect Magnetic Conductor) to maintain the polarization of the incident beam. However we are not using any periodic boundary condition. Can anyone explain how PEC and PMC boundaries are taking care of periodicity?
The PEC and PMC are symmetric boundaries. This means the simulation domain is your unit cell, one period. The system under study should have a mirror symmetry.
Two mirrors form an infinite array in one direction ... i.e., the periodicity!
For a complicated unit cell, a periodic boundary condition is required!

Single slit SRR is having mirror symmetry only in one direction. So if we apply theory of images, structure will flip. How these boundary conditions are taking that into consideration?
They don't. The boundary condition literally just reflects the E or H field. If you are trying to use boundary conditions to simulate a large array of these structures I suggest using a different boundary condition that takes fields incident on one side of the simulation and reinserts these fields on the opposite side. This is also the only way the simulation will remain accurate if you vary the polarisation angle.
