If you are using a light scattering (OD600, for example) measurement for the amount of bacteria in each well, and your inhibitor also absorbs at the same wavelength, then you should do a replicate inhibitor titration with medium but no bacteria to measure the absorbance at each concentration. Then subtract the absorbance from the inhibitor alone at each concentration from the absorbance of the bacteria + inhibitor.
