I am developing an MRM method for multi-analyte quantification using triple quad mass-spectrometer. Shall I go ahead with single transition which is stable and most abundant for each analyte or should I select at least two transitions for each analyte in my experiment. Which will be the better way. Yes, the most abundant one will be used for quantification purposes, whereas the second transition will serve as QC (quality check) for the correct peak identification. Therefore, it is better to have at least a second transition to confirm the quality of the result.
For small molecules, it is recommended to have at least 2 transitions ( Quantifier and Qualifier). This will enhance the selectivity of your method. Later on, when you use the method to analyse some complex samples, you might have interfering peaks. So it is better safe to have at least 2 transitions for small molecule analysis.

One transition is sufficient for quantification but it's not enough for selectivity and confirmation purposes. You need at least two transitions to confirm the identity of the compound.
Better to put two transitions bcz we will identify ion ratio also i.e., if sample having peak of same RT and sample standard also same RT then we will confirm by using ion ratio. if ion ratio is with in acceptance criteria then sample having detected acceptance criteria for ion ratio is ± 30%.
