Only after we have developed antibodies against the microorganism, we can use it as a nutrition source. So a good health cannot be built in short time. I think the first stage is to validate if there is really contamination through microbial analyses. Secondly, it is good to establish the source of pollutants and if possible control it. Lastly, is to treat the water using a combination of physical, biological and chemical techniques to ensure the water is freed off all microorganisms.
It depends on the type of microorganisms that are found in the water. According to the Bulgarian legislation (Ordinance № 9, 16.03.2001 - on the quality of water intended for drinking and household purposes), synchronized with that of the EU, Escherichia coli, enterococci, coliforms and Clostridium perfringens are not allowed in 100 ml of water 0 CFU/100 ml.

Then, based upon type of use, different methods are possible if there is presence of indicator organism in the water considered for drinking.

If the water is to be consumed by larger population, it could be effective to recommend sand filtration (with post chlorination) or membrane technology based upon available resources/technology.
Of course, we shall be clear about microbiological contamination only after necessary examination to follow particular treatment method ahead.
