I have started with anammox enricment in batch culture. Its been three months. The initial concentration of Ammonium and nitrite is 50m/L. At the end of 3 days, I am gettin ammonia concentration around 30mg/L, nitrate concentration around 6mg/L howver the concentration of nitrite is very less in the effluent around 5mg/L. Which process must be responsible for nitrite reduction though I am not provoding any organic carbon source in feed.

It seems like the NO3 production matches the reduction of NO2 quite precisely (~13%), but not the ammonia reduction. Could you be having ammonia release from your sludge during those 3 days?
You have to consider that endogenous heterotrophic denitrification on SMP can reduce nitrite and nitrate.
Heterotrophic denitrification could occur due to bacterial lysis products or on EPS produced by biomass. Additionaly, I guess you add EDTA in the synthetic medium, it can be really low amount, but it provides some organic matter.
Other process that I think it can occur on your system is dissimilatory nitrate reduction to ammonium and sulphatogenesis. Try to give a look on that and maybe try some mass balance.
