The data below were generated from XRD hydroxyapatite, but I'm confused about what should I use to first graph my diffractogram and most importantly the crystallinity of my sample.
Could tell me what data (for example 2 theta and Intensity ) should I use in Origin?

you (should) know, that the crystallinity is the ratio of the (sum of all) peak integrals relative to the total integral of the whole XRD pattern.
From your list above you 'only' got informations about the peak positions and the 'intensities' inculding the integrated intensities of the peaks, which are attributed to the crystalline part of the sample. Informations of the amorphous part are not given.
So from this list you are not able to calculate the crystallinity.
You need the whole XRD pattern.

As Gerhard told you, the data you have are not sufficient to determine the crystallinity degree, you also need the amorphous component. But, are you sure to have a sample not completely crystalline? Hydroxyapatite is in general a crystalline material, at which temperature do you produced the sample? Maybe you can have a nanopowder...
