I am working on Cotton drought tolerance. i am now doing the proteomics and metabolomics related things. What kind of new things I can do further that means any kind of transcriptomics or other analysis can be done for my work? If so then what kind of genes i should think off?
It is highly recommended to go through the literature and consult your seniors/PI. The research for students in Universities are structured and based on previous projects, you can not get much useful information by randomly asking about what to do. It will give a bad impression to your research profile. Nevertheless, proteomic and metabolomic study are quiet sufficient to start.
If fiber cells in cotton are commercially important then look into it.
If possible do "single cell-type or single cell" transcriptomics of cotton fiber cells- anything less would not lead to good publication or thesis (doctoral).
Highly doable if planned well. Lot of literature around.
As Abhijeet rightly pointed out, metabolomics and proteomics are good and easier starts than transcriptomics. But all of these three are expensive, have a steep learning curve and take time.
Anything in vitro and "omics" is mostly not acceptable my the research community and be aware of this fact too. Like- tissue culture, callus etc.

When doing transcriptomics, you will not "think about genes", differential expression analyses and GO terms enrichments will tell you which genes you want to look at. Transcriptomic data are easy to analyse nowadays thanks to a huge background on the method. You can read that paper for "step by step" differential expression analysis (but you have to do read mappings, etc prior to this analysis):

If you don't know which experimental design you should use for generating good omics data, then you must read the literature about your research topic.
