I am trying to verify if my E. coli nissle that is expressing GFP or iRFP is localized on the interior of some Multicellular Tumor Spheroids made up of the CT26 cell line. My goal is to place my spheroid in OCT then cut it into 20um sections. What is the simplest way to visualize my mammalian cells and bacteria cells on these sections?

I worked on a similar question (visualisation of staph aureus in lung tissue) and had no luck using the GFP expressed by the bacteria (however i was using formalin fixed and paraffin embedded material).
We successfully used bacterial rRNA FISH. This can also be combined with immunofluorescence, but most often I use the autofluorescence of the tissue/cells to show the cells.
