I have 2 sets of spatio-temporal monthly-scaled data for the same area. unfortunately one of them is based on Gregorian calendar and the other one is based on Iranian Solar calendar. How can I make them compatible with each other and use them into the same analysis?

Ipsit is right. The only operation you need is to convert the dates to mutual time format. R is a good way how to do it. You want to check the package ConvCalendar, which allows the conversion to/from "Persian calendar". See the link below for more details.

I have a set of data containing the number of patients in one Jalali month, on the other hand, there is the data of precipitation limited in a Gregorian month which is not compatible with the Jalali month. And also some months of Jalali Calendar go to the next Gregorian year. Can R solve this problem?
It is rather question of your priorities than question of tool but yes you can solve it with R. Firstly you need to choose calendar of your analyses and based on that convert either the patients data to Gregorian calendar or the precipitations to Jalali, then find their intersection so you can use the data for the rest of your analysess.
If you have just monthly data (more months) then you probably loose some counts. Or you can use just proportions of monts (proportion of days in overlapping months) as a rough estimate of the data.
The Iranian solar calendar is perhaps based on the Julian calendar, the Gregorian is by two weeks forward in comparison with the Julian calendar
