For a beginner like you, the first step is to understand how the model works. Check the various manual and technical reports available at the USGS Website, install and try doing practice with the data provided in those documents prior to using your own
Hi Rahul, it all depends on your background, level of understanding of groundwater processes and some basic concepts of finite differences principles. I would suggest starting with some well known GUI's (graphical user interfaces) for Modflow such as GMS or GroundwaterVistas (they both have free trial versions) and go through their detailed tutorials.
Once you get an idea on the basis you can move on to some simple applications and using a GUI is almost a no brainer for practical applications. Apart from the two mentioned above, PMWin is also a good alternative as mentioned earlier but I also recommend USGS's ModelMuse (although I am not sure if it supports Modflow6).
