It seems to be easy process but I can hardly cut them separately under UV light (long exposure to our body is hazardous). I used 1% agarose gel so far and ran for 2 hrs at 50V. If someone has experience then please recommend me the gel percentage with required voltage and time? Thank you.
If you have the possibility to find restriction sites only present in the fragment that you don't need to reduce the size, should be easier.
Another strategy is to generate a higher fragment of interest by using other RE then purify the fragment and then use a second RE to get the right size.

You can also directly separate such fragments with the help of special machines, for example Pippin. It is a capillary electrophoresis with a switch set to particular size window.

Simply try using 1.2 or 1.5 percent agarose gels for better resolution and run them a little longer so that the two bands separate out properly.
