It is clear that hypo/hyper methylation affects gene expression. However, it is not the only source of transcriptional variation.

How can I estimate the amount of transcriptional variation that can be attributed to alterations in methylation?

I am looking to do something similar to linear regression. Are there any tools available? If I were to create the model myself, would you say it is reasonable to associate altered expression with all beta-values obtained within the gene of interest? Or would you think it is more reasonable to set a fixed distance from the transcription start site?
