There is one relatively recent method I can think of, which does not require any modification of the compound. It's called DARTS for Target identification using drug affinity responsive target stability. Here is the ref to the original paper:

But I don't know about the general applicability of this method, I'm not an expert...

Hey hi harikesh have u started work on DARTS ? and what do u think it a good technique than 2D gel and affinity chromotography? I also want to work on the protein identification of small molecules earlier i used to target indetification by docking but it very time consuming and long process and the main thing is that it a bioinformatics approach. so dear kindly tell me which type of result ur getting by using DARTS .

I had done DARTS assay but unfortunately, the results are not very encouraging. Actually, I haven't come across any article specifying which protease to use. I have tried it with Proteinase K but found very disappointing results. May b a preliminary screening with different protease is required. All the best to you!!
