I have partial sequence marine bacterial strain and i m having difficulty in identifying the strain name ?any body suggest the protocol for doing the same
How long is the partial sequence you have? The first good idea would be to blast your sequence against available sequences in databases to search for sequence similarity. Then, you will filter out results based on information you have about the sequence (preliminary biochemical properties of the bacteria, origin, gene sequenced, etc.).
So, I'd suggest (if not yet done) to:
1- run preliminary bacteriological tests (Gram, catalse, oxidase, test biochemical metabolism, etc.). This will help reducing the number of possible candidates
2- Run the 16S rDNA sequencing and blast the obtained sequence. The partial sequencing of this gene may answer definitely your question.
Blast your sequence in NCBI database and you will get the percentage similarity for identification of your strain. After having identified you can also submit the same to the NCBI database and it will provide you an authentic accession number. They will further publish your sequence in their database and after that you would be able to mention the accession number of your strain in any publication of yours.
