Writing up my thesis at the moment and having briefly reviewed fluorescent labelling in general you could consider using a "light-up" RNA aptamer which is a dye binding rna sequence combined with a dye that fluoresces a magnitude or two more when bound. Recently blue dye and some red dyes have been created.

This is a decent review of current status of light-up rna aptamers.
