I have amino acid sequences of the same enzyme in more than 150 different organism which is grouped in two form i.e Aerobic and anaerobic enzyme. I did blasting of these sequences but i didn't find the concluding differences in there sequences which differentiate them in two form. I did phylogenitic analysis to draw there NJ tree. Form this analysis how can i trace the sequence unit which differentiate th enzyme into aerobic and anaerobic form?

Dear Mr Abdul.
Mr Qazi have rightly mentioned the basics of Molecular Phylogenetics. Since, you know about your samples, so from phylogenetic tree (NJ, MP, ML) you can see whether the samples are falling in well differentiated clades (branches) supported by high bootstrap values.
Therefore, the tree can only answer about.
To know the role of enzyme in conferring environmental adaptation you may need to do more different analysis targeting in-silico physical & chemical analysis, of enzyme and features of polymorphic as well conserved regions of enzyme.
