I think you want to measure the quantity of water if I understood correct (not flow of water distance per minute) when u talk about large geographical area them u must use remote sensing image or areal view of the area to assess the quantity of stagnated water and its exposed surface once you are able to calculate that then u can calculate the dose required to address the volume of BTI required
if water influx is regular and the stagnation is recharged with some amount of water per day according to that you must plan the application dose by adding at least 3 day extra water which will be coming in this stagnated place to ensure mortality and delayed mortality.
