How to determine whether C4A or C4B are long (have HERV-K insertion) or short?

I am trying to figure out which C4A are long and which are short (and the same for C4B). We have a plan to do a study of complement component 4 using RT-PCR on the Biomark HD. We have decided how to measure GCN for C4A, C4B, C4L, and C4S separately, but are now trying to determine how to measure precise amount of C4AL/C4AS/C4BL/C4BS. We only need to figure out how to measure one of these in order to figure out the others.

Our hope is to find a way to do it within our existing study design (no digital PCR) on the Biomark HD due to budgetary constraints. Anyone have any ideas or suggestions of where to look?
