I haven't worked with that package myself yet, but the documentation says:

"ext.row Optional vector giving the sequence in which lower-level species are to be deleted"

So I'm guessing you have to hand-craft a vector depending on your 'web' matrix. For example, if it contains 5 lower-level species and you want them to go extinct in the reverse order in which they appear in your matrix, your vector should look like this:
