Hi Frederic,

In Block1 3 SNPs are there. And haplotypes are GAG and CCT. Data of 100 individuals for these three snps having above combinations and few other alleles. So, first thing how to code them for asso. mapping based on above haplo info and second thing if if large no. of blocks are there then how to avoid code them manually?

away it's not always easy but what I would do is to replace all bases by numbers.

for example:

GAG >>> 111

GCG >>> 121

GAT >>> 112

and so on, 1 for WT allele, 2 for variant allele.

you can do it easily in excel

you can also replace in introducing a coma so that in excel also get easily 3 columns instead of 1...the important thing is always to keep the original data for further work.
