In my opinion, use a reporter gene (like GFP), and PCR amplify and clone the upstream sequence fragments (in non overlapping way) to figure out which of the up-regulates the GFP. Or else clone a larger upstream fragment and do a deletion analysis. However, enhancers can be very far away also...how sure are you that the sequence of interest has translocated to the upstream of the gene of interest

Thanks a lot for your answer to my question. I did 4C and also Mate Pair sequencing and know where exactly are the BPs and that's how I know that the sequence of interest is translocated to the upstream of the gene

If the position/location of the enhancer sequence is known to you, then what is exactly the problem that your are facing to clone it?
