The rocks are highly brecciated, ferrugenised and silicified.
besides other alterations fracture filling minerals are present that give variable chemical compositions.
Because of ferrugenisation staining is not taking properly
the altered/ friable nature more over ferrugenisation making it difficult get good polished thin sections
how do I solve this problem?

If your problem is the natural weathering of the sample, and you have reasons to believe that the rock is less altered/weathered at depth, you may take samples at some depth with a mine mechanical corer (or another coring system suitable to drill to the depth of unaltered rock).
Actually the samples are Borehole core samples even at depth of > 100m. they are like that. Its not weathering phenomena. Its a mix of deformation and Hydrothermal alterations that changed the original mineralogy and texture.

You can try SEM-EDX as grain mounted. It may help in some extent.
