The input is a circularly polarized light that is sent to a polarization conventer and I want to calculate the reflectance(or transmittance) of the fraction of the output that has a specific polarization.
Lumerical monitors only measures reflectance\transmittance of the total output field.

I am assuming that the circularly polarized light is converted to plane polarized light first? If that is the case, an analyzer oriented at (theta) degrees with respect to the axis of polarization will transmit light (following Malus' law) proportional to cosine-squared(theta). Is this what you were looking for?

The input is a RCP light and the output is LCP light.
The experimental source is a tunable laser (Newport TLB 6326) that was sent through a linear polarizer, followed by a quarter-wave plate, and then focused upon the metasurface

I would like to validate this figure (Jones matrix).
I tried to make a large array of the unit cell and use two gaussian beam with 90 phase difference and analyse the results of a frequency domain power monitor using Matlab but it is slow and not accurate enough.
Is there a way to get this figure (Jones matrix) from the scattering parameters of the unit cell ?
Regarding the modelling, you dont need to make a large array. Just make a unit cell with appropriate boundary conditions. for instance you need to use preiodic boundary condition in the plane of periodicity while for top and bottom (according to this diagram), to use PML or metal (in lumerical).
I do not know what type of source you use. If you use port, you may get your result since in the ports you can specify what polarisation you are looking for. Also, i found a page from Lumerical community which is useful for you.
