I have two image classes, one is positive class images and other is negative class images. Positive class is the image regions of target object, whereas negative class is non target images. As a result i want in test image target region should be detected? is it possible?
I want to apply deep learning algorithm using matlab. I don' know much about deep learning? which algorithm to use? how to implement?

For convolutional neural networks (CNN) with matlab, Matcovnet is a good choice. I am working on it.

Since your problem is a typical object detection task. The state-of-the-art technology is called R-CNN.

There are also some works extending the effiency of R-CNN:

Faster R-CNN is strongly recommended. Source code is made available online, and you can try it in Matlab.

Generally, it should work. Faster R-CNN is designed for generic object detection, e.g., it is been tested on the VOC PASCAL datasets. You may adjust some parameters (proposal network) to make it more specific to your task. Be careful when handling small objects, there is not a good solution at present.
Do you know Caffe?
Caffe is very powerfull framework, however we need map the class label to natural number (> 0).
