I would like to know what are the protocols, assays and theory to study a nanomaterial interaction with cancer stem cells (and not normal cancer cells).
You could look at nanomaterial cytoskelleton interaction via IF microscopy, cell viability (WST8 assay, atp assay, cell titer glow,...), nanomaterial internalisation (using raman spectroscopy, mass spectroscopy or icpms depending on the type of nanomaterial).
Additionally the influence of the nanomaterials on gene regulation (RTqPCR) could be of interest.
These are just a few examples. You should take a look at the literatur for more assays.

You can administer your formulation, harvest the tumor, sort for CD133+ and CD44+ cells to isolate CSCs. If your formulation was fluorescently labelled, you can quantify for uptake. If you have a control tumor, you can also quantify difference in CSC recruitment or viability, etc. Once you can sort out CSCs, you can pretty much study any aspect of material-cell interactions.
