1- I want to know more about the Agent-Based Modeling. The majority of courses do not enter to the modeling process practically. Not only I want to study and learn about the methodological roots but also i want to learn the practical application and how to use its software. What are the must-read documents and the must-see courses' videos for it?
2- What is the basic difference between Multi-agent systems method and Agent-based Modeling.

Loopinder provided info on use of NetLogo so I will focus on AnyLogic and practical aspects.
You can start learning practical aspects of it by downloading AnyLogic PLE, it's free. The software contain quite a few examples and how to guids. From AnyLogic website you can download a free "AnyLogic 7 in 3 Days" book.
Multi-agent systems method and Agent-based Modeling?
I am not sure what you mean by multi-agen system method - that may mean quite a lot of different things so you will need to be a bit more specific... The second part is easier, agent based modelling (ABM) is a modelling and simulation technique one of three major such paradigms, other two are discret event and systems dynamics.
