I am trying to differentiate short waves velocities from large scale ones, and one key aspect that come across to this is measuring their acceleration. I do know every wave trough has its own phase of development immerse in the Jet Stream and could cause a strong signal in lower levels of the troposphere. Any advice or literature to help me out will be appreciate.

One of the best classical references to answer your question (at least partially) is the work by Andrews and McIntyre on planetary waves in the horizontal and vertical shear available at

The paper is well written and it provides an excellent illustration of the general methodology used in dynamic meteorology. Data depicted in Figs. 1 and 3 are probably the most relevant for you.

There are numerous examples of applications of this diagram for analysis of waves. It should work in your case as well.

This links is fine on my computer; alternatively if you type "Hovmoller diagram" in Google you will get a lot of interesting entries. One of the first, will be the entry "Howmoller diagram", in Wikipedia where you can get the link to the original Tellus paper (in the reference section). If you still have problem I will get you a PDF file for this article.
In general I would like to strongly recommend to use the Hovmoller diagram for your problem. I got this idea today early morning considering some other problems related to waves.
