I tried using Differential amplifier but it saturates. What should I do?
When I use 741 it works fine normally but when I compare the inverter output wave it saturates during the initial spikes. I tried implementing OPA547 but it won't give me the differential output.
I have attached both files, Please let me know what should I do.

You can still use a Diff-amp for that matter. The only problem I see in your circuits is that your signal input levels are too high, exceptionally higher as compared to power supply.
I do not know if these are your real signal levels but try some realistic configurations such as a supply of +/-12V or +/-15V. The supply of +/-18V that you are using is Absolute rating of the chips and should be avoided at all times.
Secondly, if your signals are 20Vrms and 10Vrms, why not scale them down by say 1/2 or 1/4. I.e. Attenuate to 0.5 or 0.25 level or more precisely to less than +/-5V range. Then apply to your diff-amp stage with unity gain to get the difference.
Now you can add any additional gain to the difference signal if needed.
It is also not clear whether you want to feed the signal further to any microcontroller or not.
