I am working on some protein sequence whose length is 13/27. I want to generate PSSM encoding. But I saw that PSSM encoding can be applied for 50 length sequence, but I can't find how to do it for short-length sequences.

So how do I generate PSSM encoding for 15/27 length sequence??
