Cytoscape can take a two column edgelist or three column edgelist. E.g. for you two column edgeless you can have pathways and metabolites or proteins and metabolites, while in the three column you will have genes (column A and B) while the third column will be their weight or some sort of score.

Also I usually have my excel in a csv file format.
