do you mean by duplicate readings, that two observers made collected data on the same phenomenon. If the answer is yes, then you have to do interrater reliability by examining the correlation between the 2 readings. Also, you can run 2 separate ANOVA tests for each reading and compare the result.
Hope my understanding for the question was right.
You can use a mixed model (e.g. REML) by fitting the duplicate as random effect and other factors' as fixed effect.
