We have synthesized a biotin tagged DNA capture probe for purifying the complementary ssDNA from a PCR reaction mix. When we tested the probe with the pure synthetic ssDNA is good, but when we tried it to catch the ssDNA from the PCR mixture it did not work well. We did not use any special hybridization buffer (we used PBS).

Any suggestions to improve the yield?
