If you are doing a genomic DNA digestion using restriction enzymes....a large number of fragments are generated that is seen as a smear on the agarose gel..and you are right that 'Southern Blotting' has to be done to locate a particular fragment....but if you need to isolate that fragment..you need to put some more efforts using different approaches ...based on how much information is known or not about the fragment of your interest..
With the advent of PCR, the need to isolate fragments from a DNA smear has been obviated. If you know what DNA fragment you are looking for, can't you just amplify that from genomic DNA? I guess that you already know the sequence of the probe that you plan to use for Southern blot. You can use the probe sequence to search the genomic database and look for the segment within the genomic sequence for the restriction fragment flanking the probe.
