In crop breeding, both epistasis and pleiotropy and their interaction, have positive and negative impacts on the alleles of any crops. However, there is insufficient evidence to determine whether the created variations are due to additive, or non-additive factors, their interaction, epistasis, pleiotropy, or the interaction of epistasis and pleiotropy, specifically in conventional breeding.

Gene actions of Epistatis and Pleotrpy can be identified with morphological markers in mutation breeding. For example seed coat color in French beans ( a single gene action associated with 3 alleles) is also linked with disease resistence and tap root length.
