I'm working on protein glycation. To analyze glycated proteins in bioinformatic studies, we need glucose units to be added to protein structure. Is there any software, data base or method to add glucose to proteins in pdb format.
If your crystal structure does not already contain a glucose bound you could run a molecular dynamics simulation. The link points to the PDB site for glucose. You can inspect structures with a bound or unbound glucose molecule. Also, have a look at the example study where the authors have analyzed glycated sites in collagen.
I think that you have to use special method such as molecular dynamics.
any atoms in pdb file have coordinated and you can't add any atom with way manual or edit pdb file.also for download glucose units you can use protein data bank
