We are using a GC-fid to follow some reactions, but we need to calibrate it. The column is packed with silica and we tried to use a solution composed with isopropanol and methanol for the calibration and we obtain a picture that somehow includes the two compounds, and we have difficulties to separate methanol from isopropanol, do you have any suggestion for the calibration?

If you want to separate methanol and isopropanol try a WAX-type column instead of your packed one.
Alexander is correct, a polyethylene glycol-based column should do the trick we have excellent results using HP-INNOWAX for the quantitaion of short chain alcohols in beverages.

You do not need to calibrate the GC, you need to find a column that can separate the compounds from one another and from any interferences. GC column manufacturers; Restek, Agilent, Thermo, Supelco and others all have very good information on their web sites and are glad to offer advice on column selection.
When you have a column and a method, then you need to calibrate peak area against mass or concentration of analyte.
Perhaps you should change the title of your post.
