If you're looking to analyze multiple images, I recommend CellProfiler. It's a program that allows you to build a pipeline (essentially a similar to a script) to analyze multiple images. The software is modular, user friendly, and free. http://forum.cellprofiler.org/.

Thanks Diman M .Abdullah. I've seen this before, but my problem is adjusting threshold... I think imageJ is not OK for SEM image and it's better for TEM with sharper edges... isn't it?
