If you're looking to analyze multiple images, I recommend CellProfiler. It's a program that allows you to build a pipeline (essentially a similar to a script) to analyze multiple images. The software is modular, user friendly, and free. http://forum.cellprofiler.org/.

Thanks Diman M .Abdullah. I've seen this before, but my problem is adjusting threshold... I think imageJ is not OK for SEM image and it's better for TEM with sharper edges... isn't  it?

My threshold values, after selecting 'Apply' automatically gets Reset at 225x225.

After this when I go for particle size analysis it gives a message that this threshold value is not recommended for the image.

But no matter how many times I select the proper values it's getting stuck at 225.

I have the the Windows compatible version of ImageJ.

Is the version is causing this? Should I download Fiji instead?

Don`t press "Apply" and go straight to particle analyzing. It will work!
