I have functionalized arrays of Au nanostructures with a monolayer of 4-Mercaptopyridine (4-Mpy). However, I would like to use again the same substrate for other measurements. I tried to remove the monolayer using oxygen plasma but I still get peaks in the Raman spectra corresponding to 4-Mpy. Any help on how to thoroughly clean it without damagin my sample?
Dear Ana, if the substrate is conductive, you can desorb them from gold by applying a negative potential (nearly -1V) in the 0.1M NaOH solution (do a CV and you will observe the exact desorption potential). Of course the application of such procedure will depend on the stability of Au arrays.

I agree with Avni Berisha , You can try cathodic stripping, either by sweeping the potential in cyclic voltammetry, or by simply holding a strong negative potential (such as - 1V as per Avni's suggestion).
Again, the procedure will depend on how stable the Au nanostructures are. You could also try pulsing the negative potential with periodic replacement of the solution.
I have even had success removing strong thiol bonds in PBS using this method. Also it may worth checking the protocol in the manuscript that Eleanor provided a link to in a similar discussion on RG:
